if it is in the header.php file of the theme, it is applicable to every page in the wordpress site.
thats how it is showing up in every page.
I think you have got it figured out. your website has the favicon in all pages.

I came across this plugin for WP that makes it SIMPLE for non-coding people to implement the favicon across ALL pages of our WP site.

I’m using it now on my site http://www.timdotnet.net/wiggumdaily/ after I used the tools at the top of this post to generate my favicon, and animated favicon.
